BBTools Mutate - Genome Mutation Simulator

Mutate.sh creates a mutant version of a genome by introducing substitutions, insertions, and deletions at specified rates. This tool is valuable for:

Variant calling validation - Test variant callers with known mutations
Assembly evaluation - Assess how mutations affect assembly quality
Population genetics simulation - Generate sequences with controlled genetic variation
Benchmarking - Create test datasets with ground truth mutations

The tool outputs both a mutated FASTA sequence and a VCF file listing all introduced mutations.
